After graduating, Pagano started his coaching career as a graduate assistant at Southern California for a year. Afterwards, he moved to UNLV to coach defensive backs, and was promoted to become their defensive coordinator after a year. However, he left midway through the season to return to coaching defensive backs at East Carolina. In 1995, he returned to the University of Miami to coordinate special teams, and where he would spend five years with the team, and help recruit four first round NFL draft picks., so that the team became one of the best defensively during this period.

In 2001 Chuck then became a secondary coach for the NFL team, the Cleveland Browns, improving the defence significantly, so that his net worth also started to increase. After a season, he became the defensive backs coach of the Oakland Raiders for two years, before in 2008 being named part of the coaching staff of the Baltimore Ravens. He was a defensive secondary coach for three seasons before being promoted to defensive coordinator, improving the Ravens’ pass defense considerably, which was noticed to the extent that in 2012, he was named to become the head coach of the Indianapolis Colts; his net worth increased significantly. He underwent treatment early in the season, being diagnosed with acute promyelocytic leukemia which led him to an indefinite leave from his coaching duties, but after three months of treatment his cancer went into remission, and he went back to coaching later in the year, eventually helping the Colts to an 11-5 record before they were defeated in the Wild Card round. He continued to consistently perform well with the team the following season, leading them to the top of the AFC South, but losing during the second round of the playoffs. The following year, they reached the playoffs once again, heading to their first AFC Championship Game which they lost against the New England Patriots. The Colts struggled the following season and missed the playoffs, but Chuck was still given a contract extension.
